Two newgraphicalmethods formapping trait evolution on phylogenies

چکیده
1. Modern phylogenetic comparative biology uses data from the relationships between species (phylogeny) combined with comparative information for phenotypic traits to draw model-based statistical inferences about the evolutionary past. Recent years have seen phylogeny methods for evolutionary inference become central in the study of organic evolution. 2. Here, I present two different graphical methods for visualizing phenotypic evolution on the tree.Method 1 is a new approach for plotting the posterior density of stochastically mapped character histories for a binary (twostate) phenotypic trait on a phylogeny. Method 2 is a closely related technique that uses ancestral character estimation to visualize historical character states for a continuous trait along the branches of a tree. 3. One shortcoming ofMethod 2 is that bymapping the point estimates of ancestral states along the branches of the tree, we have effectively ignored the uncertainty associated with ancestral character estimation of continuous traits. To alleviate this issue, I propose a new method for visualizing ancestral state uncertainty using a type of projection of the tree intomorphospace called a ‘traitgram.’ 4. All of these approaches should prove useful in summarizing complex comparative inferences about ancestral character reconstruction. They are implemented in the freely available and open-source R phylogenetics package ‘phytools.’

Correlated evolution in fig pollination.
This is the first comparative study of correlated evolution between figs (Ficus species, Moraceae) and their pollinators (Hymenoptera: Agaoninae) based on molecular phylogenies of both lineages. Fig relationships based on the internal transcribed spacer region (ITS) of nuclear ribosomal DNA and pollinator relationships inferred from mitochondrial cytochrome oxidase I (COI) sequences enabled the...
متن کاملEuclidean nature of phylogenetic distance matrices.
Phylogenies are fundamental to comparative biology as they help to identify independent events on which statistical tests rely. Two groups of phylogenetic comparative methods (PCMs) can be distinguished: those that take phylogenies into account by introducing explicit models of evolution and those that only consider phylogenies as a statistical constraint and aim at partitioning trait values in...
متن کاملPositive correlation between diversification rates and phenotypic evolvability can mimic punctuated equilibrium on molecular phylogenies.
The hypothesis of punctuated equilibrium proposes that most phenotypic evolution occurs in rapid bursts associated with speciation events. Several methods have been developed that can infer punctuated equilibrium from molecular phylogenies in the absence of paleontological data. These methods essentially test whether the variance in phenotypes among extant species is better explained by evoluti...
متن کاملA phylogenetic comparative method for evaluating trait coevolution across two phylogenies for sets of interacting species.
Evaluating trait correlations across species within a lineage via phylogenetic regression is fundamental to comparative evolutionary biology, but when traits of interest are derived from two sets of lineages that coevolve with one another, methods for evaluating such patterns in a dual-phylogenetic context remain underdeveloped. Here, we extend multivariate permutation-based phylogenetic regres...
متن کاملA Colour-Filling Approach For Visualising Trait Evolution With Phylogenies
The development of powerful visualisation tools is a major challenge in bioinformatics. Phylogenetics, a field with a growing impact on a variety of life science areas, is experiencing an increasing but poorly met requirement for software supporting the advanced visualisation of phylogenies. This paper describes a new method to visualise trait evolution across a phylogenetic tree by using colou...
